00 V6 Misfires when warm and idling.

I recent bought a 2000 Accord. Starts and runs great until after its warm. When it starts idling low it misfires. also if I turn it off and and try to restart it about fifteen minutes later it will start then die. I've replaced the fuel pressure regulator, fuel pump, coils, spark plugs, and cleaned the EGR valve. I've pulled the code p0171 p0170. If anyone can point me in the right direction I would appreciate it.

Basics first.
Verify Battery is fully charged and holding.
Verify battery cables/connections are clean and tight.\
Verify ground connections are clean and tight
Verify Fuel pressure is wiithin spec, stated you replaced FPR and pump but did not state what the pressures were.
Verify the valves are adjusted correctly. Since the misfire occurs when the engine is hot I would suspect too tight exhaust valves, this would cause a misfire when warm/hot but not when cold.
If P0171 still persists verify the O2 sensors are not stuck below .3V or above .6V. If so they may have become lazy/contaminated and are ineffective, which can also cause a false lean or rich reading and the opposite reaction from the PCM.
Verify the EVAP valve is holding vacuum, if not replace.

let me touch a little on electrical issues since your talking battery voltages and such.
When I initially got the car the only issue that was pointed out to me was that all the lights on the dash would flicker. Well I discovered a really poorly installed aftermarket alarm system wired under the dash and removed it. But the problem persist... until one day I'm driving down the road and lights come on and stay on. Next thing I know I'm walking home. Turns out someone had also done a really poor weld job on the alternator mounting bracket and it broke ($30 part)
I replaced that part and resolved that issue... well almost, every once in a while the lights on the dash will flicker. Could it be related?
As for the FPR and pump... that I actually had my mechanic do. He said it was running about 15lbs under.

Recheck the wiring and have the battery stress tested(carbon pile). If the battery is weak, charging system not up to snuff, or bad wiring, this can cause issues with the running of the engine and PCM issues. Possibly even triggering a false code due to a different issue.
I would also verify that battery voltage is making it to the pump itself. If there is a fault or resistance in the pump circuit, the pump is not getting full charged battery voltage it may have voltage drops which would cause pressure drops in the fuel system.
If the lights are flickering, check for loose/damaged grounds. Go through the system where you know there have been modifications and verify everything is correct.
I would also verify that battery voltage is making it to the pump itself. If there is a fault or resistance in the pump circuit, the pump is not getting full charged battery voltage it may have voltage drops which would cause pressure drops in the fuel system.
