Default 99 Civic D16Y7 auto-manual swap - Where do the plugs go?

Hello. I am following this great guide and I'm nearing completion.

However, I've hit a wall. My 99 civic has the D16y7 and I'm swapping out the automatic for a manual that is also a D16y7 manual transmission.

Here's where I'm stuck. When I pulled my engine/auto together, I took off the distributor. I took pictures of it to remind myself where the plugs go. Anyway today when I go to put it back on and it doesn't fit the way I have it in the picture. But it does fit if I rotate the distributor teeth (for lack of better words). I have never replaced a distributor before and the youtube video I looked at said the scoring on the circle part of the distributor (the teeth) should line up when attaching the distributor to the engine. Should I be concerned?

Also, I am using my harness and ECU that came with my automatic transmission. I am worried I might be plugging some of the connector in wrong. My automatic had more connectors than this D16y7, so I'm not sure which ones go where.
