Throw out bearing maybe? Help!!

Default Throw out bearing maybe? Help!!

Hey guys I need some serious help!!!
Please help me out guys.!!
Okay I have a 1997 honda civic ex coup B20v with gsr tranny.

Recently rebuilded the transmission.
Everything was good etc etc.

I replaced the motor mounts oem ones
About two weeks ago.
Everything was good till two days ago.
I just hit the gas as i was turning a conner and i notice i hear this knocking noise!!! I got scared thinking it was a rod knock...
So i turn it off and turn it back on and still hear it!
The I press on the clutch, it got quiet.
In my mind I'm thinking it's a throw out bearing.
I was ready to drop the transmission
And I open the door to start taking things apart and I notice that my motor wasn't even, then I looked at my passanger motor mount, it was hanging by one bolt the other two are gone!!!!!

My question here is that. If i manage to replace the motor mount and put new bolt (pray I didn't strip the inside of the transmission bolts) have it all evenly,
Would I still hear that noise?
It sounded like a throw out bearing.
When i press on the clutch it quiet down.

Could that have damaged the throw out bearing? To make that noise?
When i press on the clutch it gets quiet and when i revv it sounds horrible like a rod knock while holding on the clutch?
Since I heard those noise I only drove it home and haven't move it since.

What could be the possibility here.
Throw out bearing bad?
Could that also damaged my motor?
Please help me out guys!
