While the left side was jacked up my roter and axel rotate freely while in neutral. There was a poping sound coming from the middle axel where it connects to the other side. What do I do or is it normal?
I'm thinking you're talking about the mid-shaft. It connects to the transmission and left axle (mounted to the motor). It has a bracket and bearing that the shaft spins in. You may need to replace it. If you have an automobile recycle, I'd try to get a used replacement. Or new from Honda.
But you might be talking about the joint on the left side axle. See if the rubber boot is torn (or if it's the mid-shaft making noise). You may have a torn boot and the grease is all gone. If so, I would replace entire axle. It's possible to get a new boot and re-grease it but if it's been making noise for a long time, I'd replace the whole axle.

Okay. I believe your trans is on the left so it won't be the mid-shaft.
Any of the rubber boots on the axles torn?
When looking at the left rotor dead on, the bearing is to the left?

I'm a little perplexed on what it is. But if it seems damaged, I say replace it....even if it's not the root of the noise you heard.
You could take it to a Les Schwab and have them check it out/give you a estimate. They may narrow it down for you.
