This might be common because I'm about to do this same job on my ex 5 speed and I have watched several videos on how to do it. One of the videos shows the tech tapping the countershaft bearing back in to reseat it and he did not make a big deal of it.

Tap it back down and stake it in place with a punch. I'm not sure about these transmissions, but on the older D-series trans if the countershaft bearing walked out like that the transmission would pop out of 2nd gear.
