Default 2000 Civic EX overheating

I have a 2000 Civic EX just recently put in a D16Y7 from a 99 Civic LX. I swapped my intake manifold from my Y8 Motor.

The other day I got it running and it started to overheat within 10 mins or so of running. I felt the top and bottom hoses and they were cold. Also the radiator probably only took as much as it could of antifreeze. So I suspected thermostat.

Tonight I replaced the thermostat. Car ran for 20 mins plus Burping the system. Never had heat inside the car and the Open/ Close Valve is working. Then all a sudden with me having my funnel in the radiator it started boiling out so to speak of the funnel and the temp gauge said it was of temp. I shut the car off.

So then I topped the radiator off once again, took hardly anything. Ran the car for 5 mins and it shot up to 3/4 on the temp gauge. And this is where I don't know what's going on. Keep in mind its 22 degrees outside. The fan never kicked on, but I know all that works from the previous motor I had in it.

Any help would be great.

Did you burp the system with the engine level (on ramps or jack-stands) ? Some recommend that as the proper way of burping, never tried it myself. Any leaks or squeaks coming from water pump? Check the radiator fan fuse?... even though it;s 22 degrees outside the radiator needs the fan to pull air through it to cool it.

Did you have the heat all the way turned on with the fans off while burping the coolant?

Radiator fan fuse is good, I replaced the radiator fan anyways b/c I have one laying around. The car is sitting level on its wheels. I am burping the system as I mentioned above with the funnel in the top of the radiator and just adding antifreeze little by little.

Oh and I magically have heat now. Still overheating though.
