Drivetrain problems after JDM swap into 97 CRV

Hello hondaTECH

I am having issues with my 1997 CRV LX with ABS. The vehicle had a USDM 99+ motor and the original 1997 transmission in it when I purchased it in 2012. The 99+ motor went out sometime in March 2014 due to no oil. Since then, the CRV has been parked on the driveway until now(Oct 2014) and last week I swap a 99+ JDM B20 motor from Hmotoronlines and also by pass the CKF sensor. There is no check engine light and everything on the motor is running great.

I changed and flushed all the fluids at least 2 times from the motor, tranny, rear differential, rad, etc.. (EVERYTHING). I replaced all the belts, water pump, thermostat, etc whatever was needed I did it.

Since the vehicle was on parked for 7 months and (obviously) the brakes has rusted up and was put on lock. Once I started driving the vehicle, there was your normal grinding and brake squeaking noise. After all that went away I ran into the PROBLEM

Here are the issues:

#1. The vehicle does not park uphill but it does on a flat surface.

#2. When you start to accelerate from 0mph - 30mph there is this soft vibration from the front passenger side, once you hit 15-20MPH the vibration gets really bad and rough to the point it feels like its bouncing and shaking. At first I thought it was coming from the rear but its coming from the front and I'm not sure if the vibration is transferring to the rear but its bad lol

#3. Once you pass 40mph going to 60mph the vibration goes a way but the rear starts to make noise and if you let go of the gas pedal the whole entire passenger side shakes (this is with one person but with two people it doesn't really shake). After you reach 60MPH the RPM&MPH on the gauge cluster jumps to 80+ and the front passenger side feels like it goes into neutral or its slipping inside the transmission. Its like the axle is trying to catch the driveshaft or something even tho they're together lol

When I was uninstalling everything from the swap, the biggest problems I had was the Axles. The passenger side was really easy to pull out. I didn't need anything to pull it but there was grease every where on the transmission and firewall. The driver side was really hard which I've never encounter something like that before lol. It took me almost a whole hour just to take out the driver side axle which usually takes about 5+ mins. I did replace the front passenger axle yesterday but it didnt make any difference

Am I looking at the Transmission or the Driveshaft that gives the rear power or the rear differential?

Please help me solve this issue.

I didn't see where you said this was an automatic or manual transmission. This little detail makes a huge difference.

You didn't need to remove the transmission, it could've been left in the suv. I think you need to go back and double check your work.
