Default d16y7 misfire! need help please

I have a 98 civic hatch with a stock d16y7. last week me and my brother replaced the valve cover gasket because it was leaking. When we installed the gaskets for the spark plug guides, we messed them up and a little bit of oil leaked into them. So we did another valve cover gasket job and did everything right this time. Well when we took off the valve cover, we noticed two bolts loose(cam bolts??). we tightened them to spec and finished it. The car was idling rough after and we pulled the plugs to find them whitish so we replaced them. It is still idling bad and i have a misfire code in one of the cylinders. Dizzy, wires, and ignition coil was replaced about a month ago with accell stuff.

Before i got the car from my bro, he put slightly bigger injectors(dont know exact cc put said it was from acura) in and didn't get a tune done(2-3years ago. i been driving it since then).
The Timing belt was done aswell about 10k miles ago. It's been smoking out the exhaust the entire time but it also has no cat. Oil is not milky either. He also did leakdown test and said it looked ok(but that was 2-3 years ago).

Well i'm at work atm and hopefully i can drive the thing home(15 miles away). I think its the rocker bolts. When we took my valve cover off, there were in the middle of the engine. there was like 8 of them total. One was sticking up like a full inch, the other 2-3 were just loose. They must have been like that for a long time though and I never had a problem. I'll buy a helms manual when i get home. Thanks.

camshaft holder bolts. The ones loose were right in the middle.

ok still got an issue. Bolts are tighten PROPERLY and still misfire. at idle she has a "lope" to it intermittently. BRAND new plugs so only thing I can think of is the wires, dizzy, or ignition coil. I didn't have an issue until the SECOND time when we did it right. Any thoughts?
