Default 03 non vtec stick

So my brother has 2 Honda civics, an 03 ex non vtec stick and a 04 lx vtec automatic. The 03 is smashed in the rearend so im pulling the motor and want to stick it in the 04. Will the computer on the 04 accept the new non vtec engine ? and will it mate up to the automatic trans. Ive done this on older american cars without a problem, just change out the flywheel but ive never worked on Hondas before. Anyone see any problems coming my way ? Both engines are 1.7s
Thanks for reading !!!

Can't run an EX ECU on a non-VTEC engine. So, you could do the swap... if you swap the head off the '04 on to the '03.

For what you're doing, that is correct. Transmissions are also different.
