Have you pulled the Check Engine Light codes to see what the problem is?

 

When mine started doing this, it turned out to be the Ignition Control Module. You can remove it and have it tested, make sure you test it several times though, make sure it gets nice and warm.

 

blue 2 prong connector on passenger side under glovebox. use a paper clip and turn key to ON position then after a few sec the CHECK ENGINE light will blink. it will repeat codes until u remove key. u can find vids of this on youtube also

 

EGR valve doesn't get too sooted up, it is the EGR maniold(bolted to the intake) that gets clogged. Pull the codes. If the misfiring is during part throttle cruise, then most likely the EGR manifold is what needs to be cleaned.
