She was running fine until when I tried to pull out the manifold and made something spark, im guessing it was the alternator but I'm not sure. Now I don't have any power besides those two. I check ALL the fuses their all still good, put in the battery from my other civic and still nothing. I keep hearing it could be the main relay or the ECU but I'm not familiar with problems from either one of those

Sounds like 80A hood fuse 41 is blown.

 

That fuse still looks good

fyi this is why you disconnect the battery before working under the hood, it really doesnt take much.

and if you cant see signatures youre prob viewing the mobile version of the site.
