Default 96 Accord EX No Start Issues

I have an F22b1 EX swapped from auto to manual. Damn thing wont start. So I checked spark, and am firing on all four. Cylinder 1 and 4 are flooding like nobody's business.. Did the KS Tuned BS eliminator, and found out that I have to use the obdII BS sprocket(Fixed the CKP code). Now I am getting a vtec system malfunction code, and a ect high input code. Can somebody help me?
If I try to start the car with the injectors plugged in it cranks. But, it floods cylinders 1 and 4. I then unplug the injector clips. She cranks and fires up.

Could be your neutral safety switch where you have to push the clutch in to start the engine. I had a supra that swaped transmission and they had to bypass the neutral safety switch for it to start. So it could be that.

op says it will fire if a couple are unplugged. if it wasn't already bypassed it wouldn't start at all.

op. what other work was done to the car besides the auto to man swap?

sounds like it is definitely fuel controller related.

your thermostat could be faulty and always open or your ect is defective.
