It shouldn't be. Unless the trans was ran low on fluid. Check that first then report back. They also could have replaced it with a cheap bearing. Honda oem is the only way.

could also be a different transmission bearing failure.

Sounds like the throwout bearing. Is it riding the clutch while not engaged? If so, it is not supposed to be turning with the clutch not engaged. It should be approx. 3/32" from the finger surfaces... might need to adjust the t/o bearing. In any event, sounds like you will be replacing it soon... if you adjust the bearing until it clears the fingers and no longer turns and the noise goes away then that is the problem...

the noise goes away when he pushes the pedal down. Not a throw out bearing.

It could be the throwout bearing if its riding the finger face. I have had this issue as well before on another vehicle. When the t/o bearing was pushed in the noise went away after load was applied - though it got progressively worse. It does mean though that the T/O is going. All OP has to do is simply remove the inspection plate, if he has one, and see if the T/O bearing is riding the pp fingers without engaging the clutch... if it is back the T/O bearing off until it barely clears the fingers and see if the noise goes away. Either way, if the T/O bearing is riding on the clutch without being engaged he is wearing out the bearing...

Did you clean everything really well when you did the rebuild?

What usually happens is a bit of debris (old Hondabond or pieces of plastic bearing cage usually) float around for a while until they clog an oiling hole in the main or countershaft and then a bearing gets starved for oil and burns.
