Default 00 honda civic - Idle problem after engine swap

I have a 2000 honda civic DX 2dr 5 Speed. I just replaced my engine with a used one that was out of a 2000 civic LX 4dr Auto.
I got the new engine running in my car but does seem to idle a little high first thing in the morning. Since the engine came out of a Automatic and now is in my car which is a manual is there anything that I was suppost to swap over??
Throtle body??
Just double checking before i take the CORE back, incase i need to take some parts of it.
Thanks you

CEL codes?

Are you using the IACV from your original engine?

5 speed and auto y7 IACV are the same. I'd either clean the one that's on there or swap the one from your old motor.
