civic multiplex unit

I am in the process of replacing my MCU in a 2002 Civic.
Will I need to have the ECU reprogrammed to match the new MCU.

No, and you relize the Multiplex control unit is the underdash fuse/relay center right? It DOES NOT need to be reprogrammed.

Yes . I am referring to the underdash relay box with integral MCU .
