what is the best way to go about this. its rusted through into the car

cut and weld in good metal is the best way.

If you mean by covering it? No. It will continue to rust and Bondo will only give it a quick fix.
If you mean by cutting it and using Bondo to fill on the hole isntead of welding new metal, Have fun

As stated, cut it out and weld new metal. It's really the only "proper" way to get rid of it and make sure it doesn't come back.

Bondo the **** out of it and see how long it lasts. Do it right, do it one time... cut and weld.

I agree with what everyone is saying, cut and weld is probably your best bet.
