I haven't seen it yet but I assume it has larger piping then OEM ITR and no bottlenecks (maybe one by the cat flange).

On an ITR? No. Mugen Does Not use Stock type flanges or lengths on their Exhaust.

Now On Say a Civic where they sell Axle Back systems yes you could use one.

Will the TR1 B-pipe fit on to the Stock Cat or do you need a 2.5 inch Flange?

Mike just told me that it will only work with muffler like the stock one. Will the Spoon one work with a discontinued RSR muffler?

If the RSR axle back bolts onto the stock b-pipe the t1r will fit.

Why not just get SMSP to make you a 2.25 or 2.5" b-pipe with no bottleneck?
