Default check engine light

I have an 07 civic si sedan and it rained really hard here where i live. I ended up driving through a big puddle and im sure my cold air intake picked up some water... As i drove home the car would not go past 3 thousand rpm without cutting off. today i came to work and the car seems fine, but the check engine light is still on. anyone know how to get rid of it or what i can do?
