D16z6 spark issues. Help!

jumper harness, p28 ecu
heres the story, About a week ago we started it up for about 5 seconds with starting fluid. (gas lines/fuel pump not hooked up). we clamped the tranny ground wire to the tranny case. so everything was good right.
Yesterday we hauled the car back to my buddies garage and we tried this. we clamped the tranny ground (with vice grips, both times) where its actually supposed to go. Well it was only getting spark to clyinder 3. Could this be a tranny ground issue? cause a week ago it ran fine. and the tranny ground was the only thing changed. Its kinda obvious that this should be checked.
Any thoughts?
