Intermediate shaft differences?
I have a 97 gsr swap in a 94 civic hatch. My trans went out so today i picked up a Y21 b16 transmission. Both transmissions are hydraulic. I have it installed, but the intermediate shaft doesn't fit. I have the shaft the whole way into the trans, but the 3 bolt holes don't line up. It seems the shaft is about 3/4 of an inch or so too long. How can this be? I was under the impression that 94-00 B series intermediate shafts were all the same? Any ideas? I need to get this back together to get to work tomorrow. Thanks in advance.
Edit: my intermediate shaft is stamped sr3-jo and is 14 inches long from the end that does into the trans to the edge of the thick mount part.

I looked online and found the OEM honda/acura part numbers. They say 97 gsr's, 97 del sol vtecs, and 99 SI's have the same intermediate shaft?! How can this be? Something is wrong here. I need help ya'll.
UPDATE:
First off, there is a TON of misinformation on the internet. Both, on this website, and across all the honda/acura forums. All intermediate shafts for 94+ hydraulic B series are NOT the same. I have a 97 gsr swap in a 94 civic hatch. My transmission went out and i replaced it yesterday with a Y21 SI transmission. My intermediate shaft seemed to be about 1/2 an inch too long. After much research here, and other forums almost everyone was saying it should work. Well it doesn't work. I picked up a 99 civic si intermediate shaft and they ARE different lengths. One is about 5/8 of an inch longer. They are also visually different. I would be more then happy to post a picture of them both next to each other if anyone cares.
So for future reference: 94+ gsr integras use one intermediate shaft, while the others use the other choice. There is TWO choices.

There couldn't be anything wrong with the original intermediate shaft, it worked perfect with the gsr transmission. It was a 5 speed, as is the SI transmission so an automatic Int. shaft would of never worked for me in the first place. The only thing i changed was the transmission, from gsr to b16. The intermediate shaft i have worked fine before with my gsr transmission. I have them both sitting here, they are OBVIOUSLY different lengths. Sitting them next to each other with a tape measure says one is 5/8 of an inch longer. The 99 SI intermediate shaft fit right in. The gsr DOES NOT. I tried them both multiple times. It is a fact that i can't get anyone to grasp because of the gross amount of misinformation spread on the forums.

You can say what you want, but i am the one here with a tape measure. I wil upload a picture of them both, next to each other to show you. I called honda and spoke to someone in the tech department and he confirmed what i said. Me, my mechanic, and my friend who has built countless B series swaps are all wrong? We just can't get it in there right and we all 3 can't use a tape measure or visually tell they are different lengths? Not true. Tell me why i can take this gsr intermediate shaft and try to install it but its too long, then 2 seconds later i can take the SI Int. shaft and install it an it fits perfect? I threw the gsr trans back in just to check it out and it was the same way.
