Default Unaligned transmission mount bolt

I have a 95 civic coupe with a b20b/b16vtec swap and I'm having trouble with my cv axles. Bought it swapped and it had some vibration so I swapped driver side cv axle. It was good for a couple days but then a clunking(speed linked) started in the front end. Had it on a lift and saw that one of the transmission mounting bolts wasn't properly aligned. Could this be my cv axle problem? and how would I go about fixing it? Jack under engine, loosen all mounts, then try to align?

is your previous mount bent? I would try realigning the bolts

I think the cv axle problem is the snap ring that holds in the axle is gone . If that works I can get home and put it on a lift and figure it out. But I think the mount is just twisted some and got tightened down like that so I should be able to loosen it and tighten it down straight.
