It has an OBD2-1 jumper harness? If so it'll never connect or if you have a JDM OBD2 ECU it'll never connect

Yes it will work, you wont lose anything and you wont need the harness because the ecu would be obd2....

ok, got an ecm out of a 99 civic si, havent really played with it yet or hooked the scanner up but i did plug it in just to see what would happen. car did start and idle (barely) but would not respond to any throttle input. idled very low but i am currently having issues with a wondering idle so thinking something is up with the iac. is there a dif between the distributors on a motor that is run by an odb1 ecm and the obd2 ecm. same question for throttle position sensors as well? thanks guys

No difference in the distributors or TPS.

You sure it's a 99 si ECU? What does the code on the ECU read? It sounds like someone sold you a DX/LX/CX ECU. Those have a 3 wire IAC....so your car would idle like junk and respond sluggishly to throttle input.

Also, OBD2 injectors are different. What injectors are on there?

It's a p2t-a11 ECM. I don't know what injectors it has. Just put a crank fluctuation sensor in and that code has gone away now. The only code in the system is a p1259 variable valve timing above upper limit. Will that keep it from starting. Right now the car will start idle up then die after the ECM has been unplugged for awhile. After that first time it just cranks
