Rear Window Seal Leak 00 EM1
I think I have a bad main seal around the rear window

I ran water from the top of this connection point and the water is dripping into my trunk to this point

Is there a good way to solve this problem besides buying a main seal for the window and the roof trim?

That is the mystery leak. I have done the whole back window, glass shop did it, new seal and it still leaked, just fyi.
I am no sure if it getting through there or not, alot of times it is the run channel in the trunk itself.
As for a short cut, no the back window must be taken out that seal runs the whole way around.

It's not the window seal that's leaking, or at least it's highly unlikely. I can almost guarantee you the water is coming in around the tailight gaskets like on every other older Honda.
Well I started with running water at the top right of the trunk lid and it didn't start. The water drains to the taillight gasket from that direction and it never leaked but when I went to the high point in the photo thats when it started. Thats why I ruled out the Taillight gasket.

I had this issue in my 00 civic and i had like hair line cracks around where the bottom of that seal you mentioned was, so i just put some silicone on it to stop the water.

You did the run channels on the sides of the trunk right? did it work?
I did my run channels, put silicone all the way from the window to the tails and it still leaked.
You should check under your roof drain trim seals that run down each side of the top of the roof.. If it ever was parked under a tree its highly likely its rusted and has cracks or a hole. Happened to a lot of LS Integras Ive seen and Inspected!!
I had this problem on a 97 HX. After months of head scratching and silicone I started fresh. I got rid of all the sealants I tried gooping on. I knew that if I poored water on the top or bottom left corner of the rear window water came in. I waited it it was all very dry. I tried slowly pouring a little water at a time starting low along the trunk / quarter panel along the pinch weld. I would wait 5 minutes or so to feel for the moisture at the drip point (directly about the left trunk lid hinge along that pinch weld. Finally I got to the area under the left rear corner of the window. Under or below the glass the metal structure runs and the sheet metal is overlapping. I used a syringe to get water up in there. Bingo. This is exactly where the leak was.
The pinch weld is most likely spot welded at some interval then the OEM slops some seam sealer in there before installing the rear window glass. It was a very small crack but resulted in a lot of water in the trunk after a good rain.
To fix it, I got a few 5mL plastic tipped syringes. I filled one with a rust dissolver and shot that it the leak area the best I could. I followed that with a shot of brake clean (use the tube and spray lightly) then blew out with air pressure to get my sealant a clean surface to bind to. I found a two part epoxy that has very low viscosity for a few minutes after it is mixed. I mixed it up and put it in the syringe and shot it in the crank. It has survived a WI winter and summer with no leaks.

You mean the area where the black molding meets the rear window? How did you see in that area?
What I did was start at the top left side of the rear window bought a tube of silcone chalk cut just the very tip so it was a small opening. I started mid roof put the tip between the black molding and window frame and worked it all the way down the side of the window to the trunk run channel, basically shoved silcone into the side of the window.
By the way I had the rear glass taken off and reinstalled originally and it still leaked, before I ran the silcone in the rear window.
I did the silcone in the rear window in the past and it did not work or I missed the spot or didn't use enough.

Did you ever figure out what was leaking? I have the same car with the same problem. I've sealed off the tail lights and coupe windows. Still leaked. If I parked it on a downward incline, my passenger footwell filled with water and my trunk was bone dry. So frustrating. Any help you can give would be great.
