Default 96 D16Y7 swap into 00 civic - wiring problem

i tried to put my 96 dx motor with the 2000 y8 intake and harness into a 2000 civic ex. but i noticed the y8 block had a valve where two intake hoses go that the y7 doesnt have the car overheats with the y8 intake and harness so i put my 96 intake and harness back on but the 2000 has a extra plug in the inside is there anyway i can make it work?
