What are the differences in the two harnesses?

nothing expect the auto harness has I think 3-4 plugs extra by the tranny but still works on 5speed engine and trans

Engine harness? Nothing is different, nothing, same part number and all. The wiring for the shift solenoids is used for the backup light switch on the 5 speed. It's the cabin harness that's different on these.
