Default 99 em1 harness

i have a 99 em1, stock harness but its hacked to **** from the previous owner. i have a jdm b18c in it now, im pulling the motor and i plan on putting a new harness it. whats the difference between obd2a and obd2b? which one would be the best choicee? also if some plugs are left unused what is the correct way to get them out of the way? plan on doing a little tuck over the winter since i need to put a new harness in anyways, thanks for the help in advanced
