Default Gsr timing issue...

Okay so the other day my car shuts off. After messing with it I figure out it jumped time. So I put it back in time and start it up. Idles rough and revs up rough. I figured bent valve/s. It was cold and rainy so I called it a day. Today I go back over the timing and reset it all just to be 100% it was all lined up. Start the car and it idles fine and revs up fine. So I was relieved at this point cause I could rule out bent valve/s. I drive it around the block and then down the road and back. Running it up to about 5K. All is well it's building boost and pulling hard so I'm happy. Pull in the driveway and turn it off. I pull the valve cover back off to install the upper timing cover. I lay down some rtv,put the valve cover back on and button everything up. I go start the car to go drive around feeling accomplished that it's running right and again it's idling rough now. Seriously 10 minutes after taking it for a test drive and it was running ok. Any ideas as to what's going on?
