USB port on ECU/S300 not connecting

I recently took off the Jackson Racing supercharger from my B18c5 and converted it back to to the stock, all motor setup (stock intake manifold and stock fuel injectors), for a competition this summer that didn't allow boosted cars. I used the stock B18c5 basemap from the Smanager for this.
Last week I put the Jackson Racing supercharger back on along with the Injector Dynamics 1000cc injectors that I had used originally. I went to upload the supercharger calibration to the ECU and I didn't get the normal text box that appears with the status bar that moves from left to right as the calibration is uploaded.
The car is doing some unusual electrical things when I turn the key to the ACC position on the ignition:
* main relay is clicking on an off rapidly
* IACV is making some sort of a clicking noise rapidly
* radiator fan is coming on and off intermitently
I downloaded the newest Beta version of Smanager yeterday and still can't seem to get the Smanager to communicate with the ECU/Hondata.
I started the car up and it idles terribly. While it was idling really roughly I tried uploading the supercharger calibration again and I still didn't get the normal text box that appears with the status bar that moves from left to right as the calibration is uploaded. The CEL came on while it was idling, the CEL did not show up on the Smanager while I had the Smanager plugged into the ECU.
I start the car again, this time I plug in my Neptune TunerView into the USB slot on the ECU, the car is running (badly, but holding a rough idle) and the Neptune screen does not pop up, it just says "connecting" like it does when the car is off and the key is in the ACC position.
So is there an electrical problem in the wiring of the car that is not allowing the ECU/S300 USB port to work, or is there something wrong with the my ECU/S300?

Did you re-connect all of the engine harness grounds?
With the key on/engine off & the usb cable disconnected are both leds on the s300 board turned on & green?

The led closest to the usb port does not stay on in a steady state, it blinks. The led furthest away from the usb port does stay on in a steady state. Unfortunately I am red/green color blind so its hard to differentiate what color the LEDs are.

Took the ecu today and put it my friend's obd1 Civic and we duplicated the symptoms. Something is wrong with the ecu or s300.
Will get it taken care of next week. Thx guys
