Fresh oem build B18C1: Oil on top of piston and intake
I had the motor rebuilt with all new seals and gaskets. The bottom has new OEM bearings and RS machine Type R pistons. Head is stock with SuperTech VT and CTR cams. The engine has less than 100 miles and it was dyno tuned.
The problem was running rich and failed smog so I took it out. So now, I need to find out what the problem is and fix it.
1) Oil in the throttle body and intake manifold
2) Oil on top of the pistons
3) Oil on the exhaust ports/manifold
Is it valve seals and or pistons rings?

Oil on the throttle body? Unless the motor is somehow forcing it up the IM, the only thing I can think of it the PCV/catch can. Could be the valve seals, but I cant imagine that much oil could be getting past the rings and valves, then making it up the IM runners and to the TB.
Yeah, there's grease in there. I didn't change the PCV with the rebuilt. So it's still the original PCV when bought. A Honda mechanic told me to check the breather, check the valves and look for white crusty buildup on the plugs. I have no idea what he's talking about.
i think it is your pcv you might need to add a catch can to your set up 100mi is not alot for oil to be pooling in the IM. take IM off clean every thing and put a catch can between the valve cover vent and intake. that is some serious blow by
What was your piston to cylinder clearance for each cylinder? You needed to measure each piston, and then bore/hone to match within the factory specification.
Oil in the throttle body indicates excessive blowby. You should have done a leakdown when it was in car so you can pinpoint the source of the pressure.

Well if it's the seals, then it's the machine shops fault. They installed it. If it's the rings, I'm to be blamed for. I can't do much with the motor out.
