Default 1st & 2nd Gear Whining But 3rd Don't 00 Civic Si

Ima try and make this as clear as I can, okay so I put in a Jdm b16a trans on my basically stock civic Si, I didn't have a torque mount put on, the two bolts that go on the trans mount werent screwing in so good but I drove it like that anyways, eventually while I was pulling off from a light the mout came off and the trans fell, it didn't break or anything , it wasn't hitting the floor , but the headers were dragging, so I drove it one block to a buddy's house and parked it there, everything seemed good, the gears went in as usual, I came back later that day (yesterday) and jacked up the trans put the mount on with the right bolts and also put the torque mount . So I clean everything up assuming that I would be able to just drive it like before and I get in the car and it's stuck in 3rd gear, so then I assume the shift linkage is probably bent, i checked underneath and everything seemed fine , I was messing with the shift linkage with a pry bar and I got the shifiting to feel a little better, so I drove it home and the passenger side axle was vibrating a lot , idk if it popped out or what but now first and 2nd whine and when you put it in third it does not.
Can anyone help me out? Its my only car and I need it fixed ASAP, what do you guys think I should do? Swap in a new shift linkage? I also noticed a lot of grease had came out the axle as it had popped out but I popped back in when installing the trans.Any Help will be appreciated , thanks.

If the drivetrain was hanging down enough to have the header pipe dragging on the floor I am pretty sure your shift linkage may have been bent in the process...possibly some internal shift change pieces as well. As for the axle..it may be damaged after all that! Check it out. For the whine..may be an input shaft bearing issue or something bent in the 1-2 shift selector system that is making making contact inside the trans. You have a lot of issues going on at the same time. So I would try and eliminate each one at a time.

^ Thanks A Lot Man,Appreciate It,1st Gear No Longer Wines, I Think Ima Go Ahead And Add Some Oil To It And See If It Gets Better,The Axle Seems Like Its Bad For Sure Unless It Popped Out Of Place Or Somethen. As For The Shift linkage i have another one but that bitch pin is literally a "bitch" well only if its on the car lol.

Turns out my trans leaked out all the oil from the axle seal and that's where the whining was coming and the axle vibrating . Put in a new axle seal put oil and it was good to go.
