What drop forks did you use?

Normally drop forks/knuckles are used to completely avoid the issue you have so now I'm curious.
It's when the knuckle height doesn't change and the car is lowered 'too far'.
Then the upper A-arm is up higher and doesn't have enough travel before it slams into the strut tower.

Cutting the towers is a pretty bad idea unless you plan on welding something over it to retain structural integrity.

Seems to have worked in the past...

Let me guess OP... you were riding around with the problem unfixed and had a major understeer/ bump steer problem and went off the road into a tree?

He didn't read the book about that color (and the curse) staying on the CRXs.
