Default Hard shifting and occasional grinds?

I recently did an auto to manual swap on my new car using the transmission from my previous car. Prior to pulling this trans, it had a very rare third gear grind, but other than that it shifted fine and never gave me any problems. Since ive put it in my new car, shifting has been difficult going into all gears and occasional grinding. When I bled the system, I was very thorough in making sure all air was out, however when I was done I noticed the clutch pedal travel is not very far compared to my last car. It comes up about an inch off the floor and grabs, but does not come up any more after that. Im wondering if because the pedal does not travel very far, its simply not pushing enough hydraulic fluid to fully disengage the clutch when im shifting. Im going to try and re-bleed the clutch and see if I can play around with the pedal, but any help with this problem would be appreciated, im not trying to burn up my trans and/or my clutch.

Well, I feel like a dumbass, upon further inspection of the lack of free play in the pedal, I noticed the top bolt of the pedal assembly was not there, I must have overlooked it when I put the pedal in, and it was not allowing the pedal to go fully down disengaging the clutch. Anyway, put a bolt in and problem solved, smooth shifting and engagement/disengagement now.
