Find the correlation - Tranny work & window switch malfunction

I had my 04 pilot transmission rebuilt, and when we got the car back, the drivers side window auto up and down no longer functions. The switch works to roll the window up and down, but the automatic one touch function no longer works. I have to hold the switch the whole way up or down.
I cant think of any correlation between the two, and I'm just wondering if it is just a coincedence that the switch was working 100% before (no issues ever) and now, nothing at all with the auto up and down.
How can the secondary function of the switch malfunction? I figure the switch sends a message to the ECU to roll the window all the way up or down. Where could that message be severed?
I know it's not a big deal, but it's a nice function, and I want to get that back.
Any input would be greatly appreciated. Thanks in advance.

It's because the battery was disconnected during the transmission removal. The Auto up/down is programmed into the window switch.
It's simple to reprogram.
With the window fully up, press and hold down the switch till the window is fully down and hold for 2 more seconds, then press and hold the switch up till the window is fully up and hold for two more seconds. This will reprogram the auto up/down feature.
