problems with motor swap

I have had my fair share of hondas. I have always messed with sohcs. Cant get away from them. I have 96 honda civic ex that had a d16y7 with z6 manifold swap and also had a auto to manual conversion. Long story short the motor blew from whatever reason. I bought the car this way dont ask me who did this. The car was down for a good 2 monthes while I was getting money for a another sohc motor. Fast forward to this month, I got a d16y7 with y8 head mini-me that was pulled from another car that was running. I purchased y8 harness, y8 ecu to complete this swap. I got a fuel rail from another y7 that was on a junk car. The car runs and starts but boggs and stumbles really bad upon initial start up and once I hold the throttle wot it will pop and knock from the intake manifold/throttle body. I switch out the ecu to the y7 ecu and it clears up and runs pretty good but the exhaust is showing black and bluish smoke the rpm is bouncing up and down between 2k rpm lightly. I put the vtec ecu back in and its falling all over its face. I switched the wires and plugs and ran the check engine codes.
I have IAT and 2nd o2 sensor thats it. If you guys could point me in the right direction I would appreciate it. I was told by my buddy the valves and head could be shot but the ecu switching is telling me differently.
