Default 93 GSR running ROUGH after topend rebuild, PLEASE help

Ok Im posting this for a buddy. Here's whats been done:

*Head resurfaced after blown headgasket
*New timing belt (he says its completely perfect) and they didnt do anything with the service connector. He didnt know what that was.
*Cleaned IACV
*New top rings in the bottom end

Heres the issue: It takes about 1 min for it to crank and then once its cranked it sounds like a subaru up until about 3000RPMS then it runs ok. When he comes to a stop, it cuts off. What do you guys think the issue is? Should he do something different as far as adjusting the timing? He says all the marks line up but he hasnt jumper the service connector. Any feedback will be appreciated.

Yeah - valve adjustment, cams a tooth off somewhere.. Perhaps even switched a spark plug wire; checking the firing order on the distrib?

make sure you have you injector clips in the right order as well or they are tight on the injector.

Yep, all that stuff, and jump the service connector like you should have before and put a timing light on it to check ignition timing.
