I present to you the addition of A/C and presence of PS, rear seats, spare tire, and oh yeah, A/C!
We all understand what Honda's goals were with most of the added/modified chassis components (trunk bar, trans-block stiffener, etc..) but in the end, it's possible that some of the removed parts may be just as much a cost cutting measure as a performance "feature." Yes, a big piece of glass that high is horrible in every single aspect of performance.. but what if they ditched the sunroof and cruise control in an attempt to better compete on price?
Onto a much more dire question now... is the 00-01 ITR in a very exclusive club of cars that came standard with air condinitioning but no option for cruise control?

IIRC, the entire sunroof assembly (motor, rails, glass, etc.) on a DC2 Integra weighs 50+ pounds. That is indeed a lot of weight to place high in the car. I'm sure that it also saved cost as well.
I don't know if it's 50 pounds, but I have a moonroof assembly here out of a '98 Civic coupe and it's not light. I can see about weighing the glass and pan later on if I dig it out of where I'm storing it.

JDM ITR had rear seats as well. And FWIW, they're decently lightweight. Spare tire--that's just silly. Everyone who tracks or autox's the car takes out the spare.
As for A/C, this was not standard in 97/98, but Acura found that a decent number of people were adding this as an option, so they included it for 00'/01 as dealer install prices were quite high and this put a lot of people off.
And I really don't think leaving the sunroof out was a cost cutting measure. They did the same on the CTR, Accord Type R, etc. Heck, even my Mazdaspeed3 has no sunroof, even though the 'lesser' versions do.
Not sure why you're doubting all of this, but if you look at just how many parts of the car that were changed (even very minor ones), you'd see that sunroof and no CC was not to save money.
I removed my p/s, installed a manual rack for more ease of working in the bay but A/C is a must here in Alabama!!! I really don't care for sunroofs much anyway but do wish cruise would at least been an option from the dealer. I now have most of the parts to put cruise in my car now.
like others have said, it's weight and structure. chevy even does this with the z06 for the same reasons. most the track oriented cars have done away with targa/sunroof options
if optioned it was installed by an aftermarket contractor before delivery to the customer. it's not really factory.
honestly why does the OP even need to ask? the R is the no compromise "performance" model and no compromise means just that. luxury items like sunroofs are in the bin with the sound deadening. JDM 96 specs didn't even have ABS standard because it was deemed unnecessary.
