is the stock exhaust manifold for a 5 speed the same as an automatic?
Is a 2001-2005 stock civic 4 door exhaust manifold the same for an 5spd and automatic? I need to buy one.

Yes, but the LX/DX are one type ( have cat converter built into downpipe) and the EX has a post Cat converter
