I already found the engine + tranny for about $2800 at tiger motors. I was wondering what the labor of getting this put in will cost. I have a 99 civic dx and its automatic. It will need to be converted to manual in the process but the tranny is manual. How much am i looking at for labor?

$1500 is a very good estimate...minimum.
