Icon2 recently had an engine swap, now the car runs rough

I tried to search the forums but couldn't figure out what terms to search for to find my answer, so here goes...

I have a 95 Civic DX that had a 1.5L JDM engine swapped in before I got the car. It was running fine until the timing belt went and thus, so did the engine. A buddy of mine swapped in the stock 1.6L from another 95 Civic DX, and now the car runs really slow.

The car seems to bog or choke when I open it up between 1-3K rpms. It goes faster if I don't hit the gas hard. Once above 3.5-4K rpms, it runs nice and strong (well, as strong as a 1.6L could). This happens in any gear (it's a manual) when I hit the gas hard at low rpm's. There is no Check Engine Light.

Someone suggested that maybe my TPS went. Wouldn't this cause error code #7 and consequently, a CEL?

Another suggestion was maybe the exhaust was clogged. Wouldn't this be worse the faster I was going?

Any ideas? I'm completely lost here.

Have you checked your ignition timing?
