How much lower?
Yeah that's what I've found. I'm hoping someone can give a numerical estimate. A little lower is vauge, it could range from 1/2 inch or as extreme as 2 inch ya know?
Just to answer this thread and help people in the future, here are the dimensions of the seat & frame for each from Honda:
Length x Width x Height
S2000:
23.64 x 21.87 x 10.24
Civic:
25.45 x 20.84 x 10.32
The height portion is how "tall" the seat pad (with frame) is. Since you are re-using the civic seat pan & rails, the only difference in height is due to the thickness of the pad.
So basically, you will lower your seating height from stock by .08" ~ 1/10" haha.
Worth it? Doubt it.

^8th gen SI seats are worth it. S2000 is only good for a little drop and leather.
Leather is overrated unless you want cracked seats, burned *** in the summer or sticky *** in the winter.

I've sat in S2000 seats in a '97 Civic hatch that did the seat pan swap. From what I remember they were noticeably lower than my stock '98 Civic seats.
I'm 5'4 and it was like the dash was in my way to see the road. Luckily I wasn't driving it anywhere.

I'm not sure what the difference would be due to since you're using civic pans / rails, it really comes down to the thickness of the pad. The only other thing I could think of is maybe the bottom part of the cushion is angled downward more, so your bottom does actually sit lower.
