It will fit.

But it will be a bit loose because you can only screw it in with the 2 screws in the front. There are no higher up ones in back to hold it in place.

All the '96-'00 armrests are structurally the same.

If you get the metal bracket that mounts under the back end of the armrest you can put all six screws in.

It will fit as mentioned earlier, and that little bracket to mount it is cheap and easy to get. Keep in mind that the plastic parts in 99-00 Civic's have a darker gray then the 96-98 models, so if you put the newer armrest in, it will not match.

96-00 civic's are getting much easier to find at the junk yard now, i see them all the time, and cost is only like $15 complete

The '99-'00 plastics haven't been a different color than my 1998 TYPE K interior. The fabrics (at least seats) have though.

Was 98 or 99 the crossover year? I know for sure, my 96 had a lighter gray plastic, the arm rests were definitely different in color that the 99-00

I don't know... We had a '97 CX here with the TYPE K interior and it matched my '98 EX TYPE K plastics perfectly (seat pattern was different and seats didn't feel as plush).

I've held up a TYPE F (Light Gray / Excel Charcoal) part to my TYPE K (Dark Gray / Classy Gray) interior and it was even pretty close, though far enough that if I were to install it in my car it'd be a noticeable difference.

I was just surprised with how close TYPE F and TYPE K looked right next to each other. TYPE K was darker and more blue and it'd drive me insane to have the mis-matchd parts, but it wasn't as far off as I expected.
