Default Shifter linkage or synchronizers??????????????????????????

HELP!!! ok i have an 03 civic coupe, with a full after market exhaust system,(this is relevant to my question), my car makes a scratchy noise when shifting from first to second gear, almost like a mudflap hitting asphalt or something, only after driving for a minute or 2. when i turn the car on it doesnt make the sound...even when i shift in stand still position.. only after driving and ONLY from shifting from first to second gear.. could this be the shifter linkage hitting my large exhaust after the car heats uo and everything expands?(maybe exhaust is loose from bottoming out?) and it only does it in that gear because the shifter moves away from exhaust as i go into higher gears? or is it the damn synchronizers???????? opinions please

We don't have shift linkage, we have cables. I highly doubt it's rubbing your exhaust.

Remove the center console and inspect the shift cables. Also inspect them (and the levers) at the transmission to see if they're binding on anything. (I doubt it, but it's worth looking at.)

Can you "feel" anything in addition to the noise?

When is the last time you checked your MTF level?

its time to check MTF level.. And when shifting it feel like it is skipping a gear even though it slides into and drives fine..

and also. How come it doesn't do it when car is running.. But not moving .. If I shift in that position with clutch in it doesn't make noise. Onlyy after driving for a minute or 2

The throw-out bearing might be the culprit.

if it were the bearing. Is it an easy inexspensive fix or no..

If you're attempting it yourself, it's not terribly costly. But, it will be time consuming, as you do have to remove the transmission to get at the bearing. A shop will be fairly costly to get it done.

hmm. As you can see I'm new to this haha. Just so happens I have a new to me tranny in good shape.. I also have some friends that could work on it for me. They live and breath cars.. Earlier when you said I have o shifter linkage and cables. Under the car I see rods.. And its not hydraulhic.. Wouldn't wouldn't that be the shifter linkage? Either way she runs good and the flywheel or something will prevent anything from breaking off and going into engine as it blocks it.. So I will just drive the tranny until it really needs fixed unless its chrap cuz she stil goes into gear fine.. It just scratches is all

That could solve the issues, if the transmission is in good shape. But, it's a rather expensive solution to the problem.

Actually, your clutch is hydraulic actuated. Your master cylinder is mounted to your firewall to the right side of the brake booster (really hard to access). Your clutch slave cylinder is mounted to the transmission itself. Your shift linkage is still cable. There are no "rods" going to your transmission. The cables are stiff and have a black sleeve over both cables (so I can kind of see where one might mistake them for rods, but they truly aren't).

PS. No one said you had no shifter cables. It Wasn't Me stated that you had no shift linkage, in referral to rods.

The flywheel really holds no value in this argument. If your throw-out bearing goes out, you'll have issues actuating the clutch entirely. So, you're going to experience a VERY heavy clutch pedal, and inability to engage or disengage your transmission (get in/out of gear). You could end up destroying the clutch (and possibly much more), if the bearing seizes all-together. Plus, at the RPM's your engine is spinning at, your flywheel won't put up much defense against metal getting sheared off of the clutch.
