Check engine light!!
lol check for how many flashes it is (do the paper clip test if need be. if its obd0 you should be able to view the LED flashing on the ecu underneath your front passenger floor rug) obd0 doesnt have long/short flashes, just beeps. Count the beeps; find the list of obd0 ecu codes (google is your friend) and go from there if need be. reply back with how many flashes it is and we'll help you out.
Were there any wires going to the auto trans that do not go the manual that went to the ECU. Did you accidently cut a wire during the job or plug two plugs into the wrong slot because they still fit perfectly, but now they are backwards. Yes, get the code for us first.
i will bet its a code 19 (lock up control) there is a couple of sites that will show you how to change your ecu from an auto to manual. it just messin with a resistor or two on the circuit board i belive. Then the CEL will go off if that is the code
