Default Swapping into an automatic?!

Does it matter if your car is an auto or a manual when swapping in a new motor (b16) for example? Are there differences in the engine or would you just have to install all the right components to make the engine work with the auto or man. Hope I make sense if not .
The reason I ask is because most engines I see being sold seems to come with a setup for a manual.

Yeah, I was just lookin for options on which way to go and thankyou all for replyin. I just plan on installin some new parts to keep it goin a bit longer. So far new spark plugs and wires, and I plan on installing some new shocks/struts/springs (the cheap ones) and tie rod ends( just the outer for now ). Oh, and by the way, I just started this evening tryin to install a new 02 sensor, but failed miserably First off I couldn't quite get any of my tools in position to take off the sensor so I had to take off part of the stock intake, then seein how that didn't help much, I spent 30mins tryin to take off the header shield thingy....don't even ask me why it took me 30 mins, but I got skinned pretty deep on some of my fingers and got old oil on em and ..... Well finally got the damn thing off, I was too busy gettin my *** kicked by that thingy to realize it was dark. So i grabbed a flashlight and proceeded to try and take the sensor off. Well, takin the intake and shield off gave me only a tad bit more of space to work with. Tried again, but the wrench is too big and I don't have enough room to work with, so please if any of you has ever changed their 02 sensor please help me out. Plan on workin all day tomorrow if I have to just to change one darn little sensor. Oh and the gasket on the header seems to be cracked cause theirs oil on the header where it mates to the (head?). Well, I got more problems but I'll leave em for another time. Thanks and sorry for it being so long.

as for the oil on the header, that is most likely your rings going bad. you are getting blow-by and oil comes out the head into the exhaust.
