if it shifts fine when the car is off... i would blame the clutch.
i had the same problem and i got a new clutch kit and its all good.

check and see if the transmission has fluid in it would also cause problems shiftin

i had the same problemo, soe new tranny fluid did the fix right away. until i found out my Main imput shaft bearing went out, thats why i didnt have any fluid in the first place lol

you might just try simply adjusting the clutch... could be as simple as that...

Im experiencing the same issues with mine. I have a stock '90 Si Hatch w/ just under 170k miles on it. I've replaced the transmission fluid and it wasn't burn, discolored, or low. I notice when I drive the car first time in the morning the shifts are ok, its after a few miles of driving when the car warms up that gear selection gets tough.

Im speculating either the clutch and/or shifter bushings
