Lost 3rd gear on my hydro GSR tranny

So during the last few days i've been hearing a whining noise from my tranny which goes away when I depress the clutch in nuetral. I figured I'd wait until this weekend to check the tranny oil level but it never reached Thursday (yesterday).
Last night on my way home the tranny started acting weird like it was losing hydralic fluid since it was getting tough changing gears then all of a sudden I heard griding noises and my next call was to get towed!
This is what I found when I opened her up - so what happened? Hopefully I can just replace the bad gearset but where do I buy or start looking? What else should I replace now that it's open?

Rear main seal, axle seals, pilot and throwout bearings. new oil seals i would clean everything off with brake cleaner just to have it all nice. if its not already i would weld your diff.
Cleaning everything with brake cleaner is a bad idea, welding the diff is a horrible idea.
If this the trans on your built engine? If so, now would be a good time to build the trans.
If you just want a stock trans, tear it completely down and clean everything and replace the 3rd gear set and anything that is worn or damaged. Gear set can be found on here probably (make sure the it is a matched gear set, not a CS and MS gear from two different trannys) or at an online dealer (if any will ship to PR).

I believe the reason my tranny smashed 3rd is because there was practically NO tranny fluid in the case when I drained it and I was in that gear when it happened...

The gears do look dark, but they're not blue so they didn't get too hot. Check the bearings closely while you're cleaning them.
This is my first time opening up a tranny. I used 'Honda Bull's' excellent write-up in this section but I've never 'clearanced' one nor know how to do it or it's purpose.

no i mean like check the clearances between the gears before you pull the shafts apart

Guys i've only taken off the top cover and want to do the next step in the write-up which is to pull out the MS/CS and forks as a complete unit but I'm getting the feeling I should be doing some measuring/clearancing before that?
Again I don't know what to look for but I really want to do this and learn without having to pay someone else - I feel confident but just need some guidance on what to do/look for besides the obvious 3rd gearset.
So far I'm going to replace 3rd gear and buy a 'kit' of seals for the rebuild...
