1000 - 3 coil outputs

1040 - 4+ coil outputs

Mainly having to do with direct fire ignition and how to setup ignition maps. With the 1000 box you have to run wasted spark ignition.

30-1000 - Garbage
30-1040 - Not garbage

30-1000 is obsolete. 30-1040 replaced it. Stay away from 30-1000 units

Although the 1040 is now an obsolete box too now. Although you can probably find one for cheap. If money is tight go with the 1040. If you are looking for the newest one go with a 30-6040 which is the Series 2 EMS.
