Default 98 civic auto engine harness removal

i have a 98 honda civic that used to be automatic. i have performed a auto-5 speed swap and also a b20vtec motor swap. the car is very nice and in good running condition.

however, while i was performing the auto-5 speed swap, i just left the extra wires and harness ziptied. i noticed on the ecu harness side there is a extra plug for the automatics which fits inside the ecu.

since my car isnt auto anymore i was just wondering if i can gid rid of it and make my engine bay harness a bit cleaner without the extra harnesses ziptied. has anyone done this before? any info will be greatly appreciated.
