Sacramento Auto Repair Zoning Code BULL!!!
I received a violation letter in the mail stating that I'm violating zoning codes 301-04.6 (Major auto repair is being conducted in a residential zone) and 330.12, 301-04.7 (Storage of inoperable and/or unregistered vehicle(s)). All repairs I do are done INSIDE my garage, my project is stored INSIDE my garage. WTF! Are these violations for real?

dang sucks, looks like you got a neighboor who don't like you working on cars?
Not sure where your from but in Sacramento County You cannot do major auto repair at your residents only minor repair and tune up that can be finish within a 48 hr time. Unregistered vehicle has to be stored out of sight and have the appearance of a working functional vehicle no flat tires, no cob webs, dirty *** hell, etc (if I remember correctly). I use to have a old bucket on my driveway for 8 years cob webs all over dirty for sitting for years and flat tires and nothing happen never got a notice. Someone must not like you or you have some F up neighbors.
i moved to Rancho Cordova 1 month later i got one of those so i moved back to marysville/yuba city and i work on many cars out of my garage and not a peep from the cops or neighbors.

Appeal it. and keep your garage closed. According to the local code it says that you are in violation when you conduct any repair other than "minor vehicle repair". However, under minor repair it states
* Brake part replacement
* Minor tune-ups
* Change of oil and filter
* Repair of flat tires
* Lubrication
* Other similar operations
(301-04.5 Zoning Code of Sacramento County)
Other Similar Operations is vague enough for you to plead. That leaves a big loop hole for you to fight for your case.
You can take a look at the whole municipal code here.
