take the case back open, make sure all the parts are lined up right, then when closing shift through the gears and tap down with a rubber mallet. the open the snap-ring. and the rest of the way down, then i learned on here once its down flip the trans over and drop it slightly on a soft surface to seat the ring and mainshaft.

I've always noticed the cable trannies seem to take more effort to put the casing back on.

Elevate the trans so that the mainshaft can rest the entire way down in the clutch housing. Due to the enclosed ball bearings on the diff, you may just need to use a rubber mallet to gently get the trans housing to fall down far enough to the point where the clip can snap into place. You may also have to get a Philips-head screwdriver to select gears 1-2, or 3-4, to get the housing to fall down.
